To avoid having any problems with your speedometer and tachometer readings you should use what Honda recommends.
The suggested 205/45/16, I am assuming is what a "shop" told you becasue you are getting a different set of wheels. IM guessing here because you didnt indicate any further.
However depending on the offset of the rim with the 205 tire you may or may not rub. I have a set of Gram Lights 57S 16x7 with a 42mm offset. At stock hieght I dont believe they will rub. However I am lowered approx. 2" all around on TEIN Type Flex dampers and my tires rub.
General rule of tire size is that for ever additional inch in wheel/tire size you need to reduce sidwall ratio by 10. This way you will retain the same overall height dimension of the tire from its top edge to the bottom edge.
So to calculate this it would look as follows:
Stock size:
185/65/14
195/55/15
205/45/16
215/35/17
etc.
You can however have your car recalibrated if you want to use a different sidewall ratio. Using a larger sidewall will enhance comfort but you will lose some performance such as cornering turn-in response.
By using the larger sidewall and not having your car recalibrated it can lead to you travelling faster or slower than what is being displyed on your cluster. Which in turn can lead to a Speeding ticket. This is also nearly impossible to fight in court if you use the "Fualty Equipment" excuse which will just end up in a fine anyhow. Typically about $50 depending on which state you live in.
Also just as a note the actual recommended tire size for your 1999 Honda Civic Sedan is located on the information sticker located on the door sill on the drivers side.
This is due to being able to retain fuel effiecincy that Honda designed for your car.
So all in all, yes it will fit, will it rub? Most likely but that depends on the offset of teh rim and your cars height.

I would recommend a 195/50/16 over a 205/50/16
the 205/45/16 would actually look nicer but are spendy
Circumference:
185/65/14 = 73.70 in Stock
195/50R16 = 74.36 in I would recommend this one
205/45/16 = 73.07 in but this is closer to size of stock !
205/50/16 = 75.61 in also with this tire at 60 MPH it will say your doing about 55mph

dude you be fine really. going from 45 to 50 is not much. beside the odd sizing such as 45 55 65 cost more too. you did the right thing in getting the 205/50/16 i had the exact set on my 1991 CRX fit like a glove.

Need to change the wheels to fit a 16 inch tire on them - then you will be alright. Some cars have computer problems when you go too large on the tire size, you should be ok with the civic. .

they rubbed alitle on my 92 hatch also it was dropped 2 inches i also had to roll the front and rear fender wells for alittle more clearence yeah! but 205/50r15 is the recommened racing size for hondas

i recommend the change. the ride will be very stable and cornering will be alot more forgiving. It shouldn't rub in the fender unless you have lowered your car substantially. I use 195/45/16

because it is a wider tire and higher tire it may touch the the fender or wheel well when turning . tire width is proportionate to height . if you go for a bigger or hogher tire it will interfere with your spoodometer .some speedshop willinstall rim and tire to your car for your quorisoty if they feel they are getting a sale
