I might be making this up, but my understanding is this: Your body is only so efficient at getting oxygen to the parts of your body that need it. If you are working out, your muscles need the oxygen-rich blood, but it has to come at the expense of some other part of your system. Your digestive tract is the first to go (least important compared to your heart, liver, etc.), so you get reflux or stomach cramps. The best way to prevent this is to not eat anything in the hour or two before working out. Also stay well hydrated. Dehydration concentrates the acid.

Acid reflux can be brought on by pressure on the abdomen area during workout. You may try to take an antacid before workout. Also, keep in mind that heart conditions present themselves as acid reflux sometimes and you should talk with your doctor about this issue. Heartburn is sometimes an inaccurate determination. The symptom may seem like heartburn but actually be something else. Don't take a chance, talk with your doc.
