Freiburg is a long way away from Cologne (aka, Koln). I don't know offhand if there are boats that make that lengthy trip in one go, but I'd recommend looking up the KD (Koln-Dusseldorfer) website and looking at a map of where they service. KD's one of the bigger public transportation boat lines on the Rhein, although there are other smaller lines that trek up and down the river, too. You might end up having to switch boats once or twice, most likely, on a trip that far. You might also consider taking a train, or simply driving south in a car... you can drive south on the A3 and merge onto the A5 near Frankfurt, since the A5 is the autobahn that passes through/near Freiburg, if I'm not mistaken. It continues south all the way to Basel in Switzerland, where it becomes something else.

Catch a ferry up and down the Rhine. The trips vary in length, the longest going all the way to Dusseldorf. But even on the shortest voyage available, I found boating on such a mighty and iconic river well worth the few euros.
Another good view of the river can be found by walking along the bank opposite the old town. There's a wide flood plain that offers the opportunity for a peaceful riverside hike that lasts for a good couple of miles.
Catch ferries from the wharf near the Old Town.
