I have two hard disks. My system is on one of them.If there's a spyware in the system disk, does that mean that my files on the other disk are secure?
Is that the same for partitions?
Anyway,does spyware "infects" other files?
What about my question in case of a virus?!

Think of it this way .... the virus or malware may have come from a PC across the world. If that is possible then surely it can contaminate files anywhere inside a single PC.

Spyware mainly infects c:\windows, c:\documents and settings\, and c:\programs files. It's main function is to collect data on what you are doing or display advertisements. It adds itself to start when your Windows launches and has no real interest in your data files. Your second drive is most likely clean of any spyware.

Viruses are a very different beast. Some will affect a specific file type (.exe or .jpg) while others will attack system files. If a virus is targeting .doc files it will search any drive attached to the computer (a:, c:, d:) and a lot of times will attempt to reach out over the network. If you are sharing files with someone else on a home network and a virus spreads there is a good chance everyone will get it.

Install some good antivirus software and get yourself some tools to search for spyware.
