Yes, It's called getting hydro-locked. Water cannot compress inside the engine the same as air can, so the engine stops running.
It won't get hurt from sucking in moisture (as in humidity, or through an air filter that was rained on a little), but if you drive through a deep puddle too fast, or through a flooded roadway, it could get locked.

There's always some moisture in the air. rain isn't going to hurt anything. If you suck up flood water, you're pistons will probably become on with the cylinder walls when they try to compress it.
