Those who sided with trojans:
Ares
Aphrodite
Apollo
Artemis

Zeus,Hades,Demeter and Hestia stayed relatively neutral during the war

with the exception of Aphrodite, most of the gods sided with the Greeks at some point or through out the entire war. exceptions were made if a Greek offended the gods sensibility for some reason. IE Achilles desecrating Hector's body, led Apollo to help kill him for his misdeeds. in the end though the gods ultimately helped destroy Troy, again except for Aphrodite who would her son Aeneas escape to help found Rome.
