Use an antifungal shampoo. Then apply some over the counter anti-fungal cream from a drug store. Keep the area dry since fungus likes moisture. Sunshine is good to help dry it up. This is what my vet told me to do with my horse....hope it helps.

they sell a special shampoo for it,at feed and tack stores,rain rot is a fungal bacteria so medication is needed,it is sort of like athlete's foot,i have had some sucess with iodine based shampoos as well,there is also an old farmer's cure which is used oil and turpintine but i don't know how well it works besides i would think the used oil would cause more of an infection and the turpintine would cause burning in the skin so i wouldn't reccomend that one,the antifungal shampoo is your best bet and a little less messy

Shampoo with betadine and a light rubber curry to loosen bad hair. Be gentle as their skin is going to be sensitive. If it's really bad, go get the good antifungal spray from your local vet. It's like $20 a bottle, but I've had better luck and quicker results with that then the typical pink stuff at the feed store.
