Doshisha International Highschool in Kyoto is not a complete boarding school but has a dorm. They also have many Japanese American / Native English speakers attending.

Also ICU (International Christian University) High School In Tokyo has a dorm.

Most international schools are boarding schools. There are some mission schools that are boarding schools also. One the comes to mind is Saniku High School in Chiba. It is run by a Christian denomination called the Seventh-Day Adventists. They also have several native English speakers in their English department.

If you are looking for a boarding school for English education, there is an international school in Hokkaido, called the Hokkaido International school.
