Well she actually saw Clark nude the first time she met him. And that was epsiode 67 in the series, (Season 4 Episode 1)titled "Crusade". In the corn field when he was released to fulfil the destiny Jor-El wanted for him. Well, we all know how that turned out.
But there's also the very funny shower scene. Though Lois didn't actually see Clark stark nude in this scene. There were little sniplets about the first encounter. This is epsiode 68, (Season 4 epsiode 2), titled "Gone".

On the episode "Justice", (# 11) in Season 6, he walks in on her while she's dressing (?) and she's kids him about it saying "Geez, Smallville, Don't you ever knock? I could have been naked"
