Hank Aaron and Eddie Mathews were teammates for 13 years (1954-1966) and put together a lot of outstanding seasons between them. Like Ruth and Gehrig they hit a lot of homeruns and actually surpassed them as teammates. Also strong consideration has to be given to the Mays and McCovey combo.

Mantle and Maris in 1961. Maris hit 61 homers drove in 141 runs and had a .620 slugging percentage. Mantle hit 54 homers, had 128 RBIs, and slugged .687. You can't find a duo to top that.
