What I mean is, isn't Fitzgerald his Father's last name and the one he should've used instead of Kennedy which I believe came from his Mother's family ??

It was his mother's maiden name. Oftentimes back then, parents would give their child the middle name of their mother's maiden name. So, Fitzgerald was his middle name.

No his last name was Kennedy and Fitzgerald was only his middle name because that was his mother's maiden name.
