I had this issue with my probe, and i finally diagnosed it to a faulty ignition. Not knowing what kind of car you have limits solutions immensly.
Try searching for your cars TSB (technical service bulletins). This will tell you the most common problems your car has. It could be 1 problem, or a collection of problems.
Here is a short list of problems it could be:
Engine relays
belts
ignition/ coil
dirty sparkplugs/bad ig wires
faulty igniter
faulty distributer
bad starter
bad starter solenoid
lose wiring harness
fuel pressure
faulty throttle body
not to mention the dozens of sensors.
Post back in here what kind of car you have, and what happens when you first try to start it up.
If you have a 91-96 car, then try pulling the fault codes (once again, we need to know what kind of car you have to tell you how to do this) if you have a 96-01 buick, you can also check the codes by turning the key backwards 3 times. if you have a 91-2006 honda/accord, you can check the codes by shorting out the diagnostic port under the passengers side kick panel.
Does it click but not turnover, does it turnover, but not start. When was the last time you had the car serviced? Does it act strange when you drive it, do the rmps jump, does it idle low? we need more info to help.

My car did that for a long time; it would only happen within a minute or two of starting it, and usually going up or down hills .... had everything checked out, couldn't figure out why it does it. Had a mechanic look at everything when it broke down, but it still continued to do that.

Check for corrosion around the fuse box under the hood - sounds like poor connection at the main power or ground cable.

Take along hard look at your starter. I would bet you it has a small short and is heating up and binding. The 3 minute wait allows it to cool off and start again.
