I installed a new masonry chimney (16x16 with 8x8 liner) about a month ago. I have had a lot of water coming out of the cleanout at the bottom. It is an interior chimney and the water is coming into my floor. Can anyone tell me a fix for this problem?

A cap is only one problem. The other is condensation. Your fires are not hot enough. A smaller hotter fire is better than a big smoky one.

The story of what the Indian told his friend:IE:White man, make big fire, sit far away: Indian, make small fire, sit on top.

Another problem, check your wood, the type your using, how wet is it, lot's of condensation from it too.

A cap should always be installed on a chimney one with a screen to prevent critters like raccoons from making a home there when the fireplace is not in use.

As stated before a cap is the obvious problem. There could also be cracks in the mortar joints or crown, the flashing could have been poorly done, or the grading of the ground around the chimney could be sloped towards the chimney. Also if this is a furnace flue it could be over sized for the appliances. The gases will cool to soon and condense before they have exited the flue, causing moisture to run back down.
Your best bet is to have a professional look at it.

Put a cap on it. You can buy these at home centers, they fit on the top, many have spark arresters (screen) attached to them. Basically they work by keeping rain water out.
