They could be burns, abcesses, mites, or old injurys from a fall. If you have a heat rock get rid of it as they could be burns...
Call a vet and get him in...these things can go bad fast.
There is a Yahoo group that helps me with mine, Iguana Den.

Sometimes they can be old abscesses. Take it to a vet who has expereince with reptiles.
