The concern you have expressed may come from stories you've heard of American women in the Middle East who have married Muslim men and been forbidden by their husbands or their husbands' families to leave the country (typically in a situation involving child custody after divorce). Check your facts and make sure you know your future son-in-law's family.
Also, if you think she has any reason to worry, make sure that the US Embassy knows she's there, and has her married name and her maiden name and passport number and all relevant details. The United States has good relations with the Indonesian government, and if you ever needed a "rescue," making sure there's an official record of your daughter's residence there is a good idea.

You don't need to be worry as the marriage law here allows indonesian to marry with foreigner. Therefore your daughter will still be american after marriage and freely to go back to States.
Marriage law in Indonesia is under Civil Law not muslim law therefore nothing may forbid the marriage.
International people may not understand if Indonesia is not under muslim law although Muslim is a biggest population in Indonesia.
There are a lot of westerner marriged indonesian.

and see if they have anything. Another way to find out is visiting message boards and asking people that have done this and seeing if anyone has been in your daughters exact situation and what happened.
