One is a graphic Novel and the other is Animated
Also, Most Anime's were Manga to begin with
An Anime is an adaptation of a Manga.
Meaning there will be changes to characters (sometimes major changes), story(usually not a big change), and ending.

So in other words if you want the adaptation watch an Anime
If you want the "real Story" Read the Manga.
Also, there can be a manga without an anime and an anime without a manga
ex. Onimusha Night of Genesis
OVA (Original Video Animation)
To noted as well each can influence the other, EX Neon Genesis Evangelion Angelic Days, Is loosely based off of the alternate reality shown in the final eps of Evangelion.
So are there diff. yes, most being that they are separate mediums.
Ie Cartoons vs Comics.
But at the same time the share a closer bond than the two.

Manga- Manga is the Japanese equivalent of comics with a unique style and following.
The difference between Manga and Anime is that Manga is a Comic book and Anime is the TV show. I hope that I helped. ^^
