Neither is correct. "Instead" is a logical connective showing contrast. In order for it to be grammatically correct, it must begin the sentence.

Both should be right, but the way people would commonly say it is, "Doctors aim instead to treat each symptom separately"

I'd go with the second as it sounds less awkward. However, I'd put commas before and after "instead." What comes before this sentence is relevant. The first would work ok if the context is descriptive of what the doctors are actually doing. I.E.: "Doctors do not treat this illness with one cure. Doctors, instead, aim..." Personally, I'd say, "Instead, doctors aim..."
