Don't worry with disk permissions. No way disk permissions change after one hour and change back after you restart.

Are you always online when the computer is on, such as cable modem or DSL? Try disconnecting the ethernet cable and restart. Now wait an hour and see if anything odd happens. If that fixes the issue, there may be some malware that is using your Internet connection for remote sending. Run an anti-spyware program.

If the issue continues without the ethernet, restart and hold the shift key all during startup while looking to see if the "welcome" window says "Safe Boot". If it does, wait one hour and see if the issue is still there. If not, there is something in the user login items or extensions that are causing the issue. You can see what is in the login items by opening System Preferences and then open the Login Items pane.

If the issue continues after starting in Safe Boot mode, boot to the system install CD but don't reinstall the OS! Just look under the Installer menu (10.4 will have the Utilities menu instead) and open Disk Utility. Don't run the Repair Disk Permissions. Waste of time for this type of issue and can sometimes "fix" things that aren't broken. Instead, run "Repair Disk" for all hard drive volumes (maybe you only have one). If some problem was found, run the repair again, no matter whether it fixed the problems or not. It should finally say "Appears to be OK". If no problem is found or all problems are twice verified as fixed, quit Disk Utility and restart. Wait one hour to see if the issue is fixed. If not, move your user's Library folder (not the Library folder of the whole system) to the desktop. Restart and wait one hour.

If the issue is fixed, something is wacked out in that Library folder. Check to see which programs don't work well without the Library folder and reinstall those. If the issue is not fixed, create a new user named "test" but be careful to change the "short name" to something similar to your user's short name. Logout, login as the "test" user. Wait one hour. Fixed? Delete your old user so the computer will make a disk image of it and it will be in the "Deleted Users" folder. Now rename "test" to your name. You can move files from the old user to the new one but stay out of the Library folder. The problem is most likely in there.

Sounds to me like a software issue rather than overheating. When programs don't respond to keyboard or mouse then force quit them. To open the force quit window type Command+Option+Escape. You may need to repair "permissions" using disk utility located in the utility folder.
