UCLA. UCLA today (they are #1 in the RPI) and UCLA historically (they have the most championships).
Btw, I am a Cal Bear fan and watch my team get beaten by UCLA every year, usually two or even three times, so it does not give me great joy to admit that they are the greatest.
Kansas, North Carolina, Duke, Indiana, Kentucky and Connecticut all have claims to having great programs as well.

Currently it would have to be the Florida Gators. But the best team all time would be UCLA.
