Caltrain is the way to go. From San Jose, it's $13.50 round-trip. The seats are comfortable and surprisingly clean. And there are bicycle carriages on each train.

Once in San Francisco's 4th Street and King station, the N-Line light rail that will take you to Union Square (Powell Street station), Golden Gate Park (9th Street and Irving stop), or Ocean Beach (last stop). Otherwise, it's about a 30-40 minute walk to Fisherman's Wharf along the Embarcadero.

The T-Line is the "ghetto train" to Bayview/Hunter's Point, and is of little interest to visitors.
