Each University has its good points. Which university you pick should be based on you personally. What you are taking, proximaty to home (whether you WANT to be close to your family or off on your own), clubs/frats/soroities/sports programs all that kind of thing. But some univeristies are better known for some things then others. Univeristy of Alberta - engineering, education, etc Univeristy of Calgary - arts, McGill - English, writing that kind of thing.
The best thing to do is contact each of the major ones you are considering and get catalogs from them. Also check and see if you can do a student for a day program in the faculty you want to enter. That gives you a pretty good idea of what life is like at that school.
Oh, and lastly the studies that the magazines do aren't always accurate. They don't look at all the aspects, and sometimes the schools refuse to participate because of that.

The Globe and Mail newspaper has ranked universities and posted the results online at http://www.universitynavigator.com/ .
The classic source for university rankings was Maclean's magazine. Each year, they put out a special issue on universities. However, many schools boycotted this survey last year, citing unfair methodology.
I would add that there is not really such a thing as "the best universities in Canada". They are all of quite high caliber, and all have pros and cons.
