So far I have replaced the water pump, belts, and thermosat. Plenty of fluid and it is flowing. The controls only work in certain positions. Like full fan and defrost only. Sometimes the fan just quits and then starts up again. Any ideas? Thanks

Check you heater valve which is in-line with your heater hoses, this valve is controled by a small vacuum line, make sure the valve isnt frozen and the vacuum line isnt broken of off the valve.

This is a common problem with the jeep heating system and usually is a faulty heater baffle control. this is located under the dash in about the center. Is a bit difficult to find but easy to fix.

I wager that, on condition that the producer of the heating aspects is out of agency, the dealership will both recognize of yet another source for the heating aspects, or they are going to easily pop a chain of seats out of yet another Cherokee contained in the junkyard, and slip 'em into yours. or perchance merely change contained in the heating aspects from the donor jeep. And $3000 consistent with seat sounds poor intense to me. i imagine someone is pulling your leg on that one.

Bad blower motor ground?
Fauly relay?
Faulty switch?
Faulty fuse? (loose)
Faulty power wire?

It's kind of hard to test it from over here.
