I think it's the first one, but with the period after the quote.
After he began the meeting, he said, "I am going home".
Because you need a period to the end the whole sentenence. I know it may look a little strange, but I seem to remember reading that one day.

you must put a comma after "meeting", the main sentence "he said" must be separated with comma from the first sentence (the determined sentence)
but it's not necessary to put a comma after "he said", it's a direct object sentence.
the third one would be correct if :
"after he began the meeting", he said, "i am going home"
