They collaborated on Captain Beefheart's Trout Mask Replica when Beefheart used Zappa's label Straight Records.

OK I stand corrected, it was the mostly live part that threw me:

Frank Zappa and Captain Beefheart collaborated together on this mostly live LP, Bongo Fury.
This great album was compiled mostly from live dates in 1975 in which Captain Beefheart joined up with Zappa and his band for a short tour.
