It was really confusing, nothing like a typical episode. What happened in it, and what happens after it. Does Shinji die? What does he do? Was that Asuka? Did Shinji kill her? There's so many things that I didn't understand. Someone please help.

End of Evangelion is an alternate ending and is pretty nuts.

Shinji does not die, Shinji does not kill Asuka either

the faction known as SEELE, decide to attack NERV and take out everyone

Gendo and SEELE initiate the "Instrumentality Project"
Gendo has "Adam" in his hand and Rei is "Lilith", and they merge together to form an entity, the AT-field is the barrier of souls, and apparently, this entity gets every human to lower their AT-fields is able to absorb all of humanity into LCL.

Shinji in his EVA was absorbed by Lilith, but using one of the lances from the EVA's that destroyed Asuka's, he makes the decision that individuality is important and destroys Lilith.

basically at the end all that is left is 2 humans, Shinji and Asuka (you are never really shown whether she dies or not when her EVA gets chowed down) - sorta like adam and eve style

In other words, we're offering viewers to think by themselves, so that each person can imagine his/her own world. We will never offer the answers, even in the theatrical version. As for many Evangelion viewers, they may expect us to provide the 'all-about Eva' manuals, but there is no such thing. Don't expect to get answers by someone. Don't expect to be catered to all the time. We all have to find our own answers."
