I definitely think it has a negative connotation. It makes me think "controlling husband", "mind control", "parental control" or "total control". I only really use that word when I'm trying to say someone is power-hungry, abusive, or a cruel leader. It makes me think of someone who wants to have absolute power and makes me think of entrapment. It also makes me think of the government.
Now, "controller" is different. I think of pleasant things like games or computers. But then again it also makes me think of paying my semester bill for school :-/...

I think of the organization that employed Maxwell Smart.
Also very positive is the control of spin used in tennis. Control your temper is good. I like remote controls. and i wish more Wallmart shoppers would control their children.
