Superman and Captain Marvel (Powered by Shazam), have had several good battles.
The most recent was in the Day of Vengeance Cross over titles in: Action Comics #826, Adventures of Superman #639 and Superman #216. During this Mini, Eclipso’s stone infected superman and Captain Marvel had to fight Superman to win.
In other continuities, Superman was beaten down pretty hard by Captain Marvel in the Elseworlds Tale, Kingdom Come. In this story, Captain Marvel has been corrupted and is used to take out Superman.
They also fought in the non-canon but not quiet Elseworlds tale Justice. In this maxi-series, Superman is being controlled, and Captain Marvel is the only one that can stop him. Captain Marvel even has to go so far as throwing him into the Sun.
They also had a very good battle in the Animated Series Justice League Unlimited (Clash Season 4, Episode 7.)

They once fought in the comic, where the two meet for the first time and had a misunderstanding.
The recent incarnation of their fight occured in a Justice League Unlimited TV series episode, where Captain Marvel try to stop Superman from unlawfully destroying Lex Luthor's property due Superman's distrust on Lex Luthor's honesty.

Yup. They had a big knock-down, drag out fight in the Elseworlds graphic novel "Kingdom Come" by Mark Waid and Alex Ross. On the paperback version, you can see them engaged in battle on the cover. It's one of my favorites. :)
p.s. - FYI, both DC and Marvel have a character called Captain Marvel, but in DC's case Captain Marvel is also known as Shazam.
