you can put a small piece of fabric over the filter -- like pantyhose or something like that. you can also get filter sponges from the pet store. they cost more but don't look quite as weird as tied on pantyhose.
the small bubbles could be a sign that the water is getting bad -- in my goldfish i change about 1/3 of the water every week. it helps if you put in some plants like java fern and java moss. they keep the water more stable for you.

The other answers on the filter problem are all good and any of them will solve that problem.
About the bubbles on the surface of the water.... Those are probably caused by protiens in the water. If the water has any brownish discoloration or the bubbles last more than a second or two then you need to increase you water changes a bit to get rid of the problem. While the bubbles don't causes a problem, the extra proteins can if they build up enough. The extra protein most often comes from uneaten food in the take, but can come from waste as well.

get screen or netting and wrap your filter in it. that will keep the suker out of the filter,,,, and the bubbles are normal.
the goldfish that you have are fancy goldfish, probably fantail goldfish. if you have three of them, then your tank is probably too small. you need at least a 30 gallon tank for 3 goldfish, and ideally, you need a 60 gallon tank. check your water quality often, and do at minimum, a 20% water change every week, to make sure that they're not getting poisoned with the ammonia that comes from their skin, gills and poo. and, try to get a larger tank (or more tanks) so that they don't get stunted. if cared for properly, goldfish can live up to 20 years.

Fantail goldfish is what you described. They should not be in with any sucker fish. Eventually sucker fish start eating the slimecoat on the goldfish and do damage that can go so far as to kill the goldfish. You should put a piece of nylon netting over the filter intake.

Nylon media bag. $1-3 at a fish store. They're made to go in the filter to keep charcoal from escaping, but you can also put them outside the filter to keep things from getting inside. They have a high water flow rate, and come with rope to tie it around the filter inlet.

Go to a look at your local craft store, Wal-Mart or anywhere that sells craft supplies, and buy some cloth netting to cover the gap with. The bubbles are normal they are being produced by the fish.
