I like Eddie Van Halen, John Frusciante, and Claudio Sanchez and Travis Stever from Coheed and Cambria. Also, Tom Morello from Rage Against the Machine.
The Edge is cool in terms of using effects, but he doesn't have a whole lot of technical ability. Brian May was okay for the time. Jimi Hendrix was great, but you couldn't say he was the best.

I'll give you The Edge as an innovator, but Brian May usually sounds like he's strangling a cat and Stevie Ray Vaughan took Hendrix's schtick and did soooo much more with it...

Joey Santiago (Pixies) - sounded completely different to anything of the time
Kevin Shields (My Bloody Valentine) - Isn't Anything revolutionised guitar music for a while and Loveless did the same shortly after
Tom Verlaine (Television) - Marquee Moon, full version, 'nuff said
J Mascis (Dinosaur Jr) - Eloquent guitarist

Hendrix by far but.
Mark Knopfler has to be considered, George Harrison, Keith Richards for innovation in catchy riffs, Duane Allman and Jerry Garcia. Tom Verlaine of Television was pretty darn cool too.
