First you must lower the flag all the way to the bottom, then raise it all the way to the top.

To place a flag at half staff,first hoist it to the peak briskly for a instant,then lower it slowly to it's position half way between the top and bottom of the staff, Repeat this to lower the flag at sunset.

I am assuming you always have the flag flying. If you take it down at night, you raise it all the way to the top before bringing it down for the night. If you fly it all the time and are just taking back up, I'm not really sure on the protocol.
