She went mute, was in love with Ed, and had a baby with an unknown father and basically handed it over to Dante. Was there a reason she let so much happen in the cathedral at the end of the series?

I hate that girl.
Her baby is a mystery. No one knows where it came from. It's either she was raped or just cared for the baby because his mom was killed. But whatever the military did to her, it caused enough trauma for her to be mute, so that part wasn't caused by lunacy.
Maybe she was controlled by Dante, or perhaps there was too much going on for her tiny, misguided brain to comprehend. I like that theory. Whatever the reason, she really MUST be crazy, because she is the indirect reason why Ed suffered so much in Dante's hands.

Her odd behavior and her inability to talk were as a result of being Raped, etc. by the Military. Rose was, perhaps, the BIGGEST victim of the series. Father Cornello was a charlatan, who lied to her about reviving her boyfriend, and ended up creating a monsterous parrot thing.
As to Ed, it appears Dante had already began to take over her, as Dante planned on being with Ed. Part of this was to spite and to remember Hohenhiem.

Dante threatened to kill her baby if she don't obey her so she has to follow whatever dantes says.

I dunno that mute part but she regained her voice askin ed to get up... i think she was possessed or something by Dante with the philosophers stone.. yeah it is a bit complex but i love the show....
