What should I do? I already put her back in the tank with the others since then, but I'm worried she might have them in there and the others would eat the fry. Her gravid spot is still black and pretty big. But I have noticed that it's gotten a little bigger though. Should I take her out again?

Well, she will always have some sort of visible gravid spot - which is basically her uterus. It gets larger, darker, and eventually you can see individual eyes, when she is ready to have her babies.
She is probably pregnant, because guppies will have fry every 21-28 days if you keep a male and a female together.
I would advise against moving her. This is likely what caused her first miscarriage. Chasing her with a net, catching her, and plopping her into a new tank (cycled?) or a tiny breeding net is a very stressful occurance, and can cause a pregnant fish to abort the fry.
Instead, get some plants. Lots and lots of plants. Live or silk plants, for the fry to hide in. When you see fry, you can easily catch them with a net and put them in a rearing tank. Some of them will get eaten, but trust me, with guppies, they'll keep producing babies until all your tanks are full.

I'd take her out just in case.
After all, guppies are livebearers, which means its a high probability more fry are on the way.

Dont take any chances!
