And I've had it on all day downloading the new Heroes episode and it still isn't even a quarter of the way done, so it really is taking that long! This never happens! Is this happening to anyone else? Is there anything I can do? (other than wait...)

You should probably cancel the download and restart. The time is calculated by the size and rate of the download and it sounds as though it is only trickling in a few kb at a time. Either a lot of people are downloading it right now and the servers on iTunes are over-tasked or your connection is really slow right now.

It happened to me last Friday night when I was downloading the new Grey's Anatomy episode. It told me it'd take 5 hours...and unfortunately it did. I'm not sure what the problem is. It has never happened before to me.

you should try lime wire it works pretty well and it is free
If you do only download mp4 movies these are the only format the ipod takes
