Usually a flagship store takes more money than a normal store and as such stocks a greater range of different products. Often flagship store also offer special services normal branches don't.
Usually flagship stores are in big cities but sometimes a normal town will have a flagship store of one company or other.

I"m pretty certain a flagship store is the main, leading store. Usually the original one, or else the biggest or most popular. They're usually larger and better run, but otherwise not much different.

a flagship store is the best and biggest of all the stores ie topshop in oxford street is the flagship store because it is the biggest and has the most choice out of any other in the country

A flagship store is the store the chain considers to be the most representative of their goods. It will be bigger, better stocked, and better run (ie goods kept neatly, etc.) than "normal" stores.

Sometimes, it is the first store opened ... ie LLBean in Freeport, ME.

Flagship store is a specialist store or a fancy name for an expensive store.
