I use IBP and Arelis by Axandra - excellent piece of software and used by some top SEO companies.

Gives you some great reports and suggestions on improvements to your site, and obtaining quality inbound links.

Best? Does not exist.
There are over 5000 search engines in the world, and you would like to be on all of them.
This won't happen.
If it does, it will take time: search engine crawl your website if it has interesting things in it.
However, one I found relatively good is www.submitexpress.com.
It's free and submits to over 1300 SE.
You'll have to resubmit every month if you modify your site.

Your right and left hand....

Go to the search engines and manually and look for the part of their site where you "announce" your website. These should always be free... if they ask you to pay for a listing then do not bother with them.... that means they are losing money.
