The CDC has its roots in the WW2-era Malaria Control division of the Dept. of Health. Atlanta was chosen as the location by virtue of being the largest city with good communication, transportation, etc., in the southeast, i.e. closest to where malaria was a serious health issue in the US.

The CDC started in conjunction with the medical resources of Emory University--one of the world's premier medical science institutions. They do have offices in Washington---but that's their central research center.
