If you want to eat with the locals in a unique atmosphere, then my personal favorite for brunch on the weekend is Babette's Cafe. It is a short drive from downtown located in Inman Park. Brunch is served from 10:30 until 2:00. Please visit http://www.babettescafe.com/index.html
There are no unique places for breakfast downtown. Your best bet is to stick to midtown, lil 5 points, or va highlands.
Another good place with American fare is Roadhouse Grill located in Va Highlands. This is a very quaint area with s few shops for browsing afterwards. If you like a diner type atmosphere very low key then this is a great place. http://www.american-roadhouse.com/
One last place off the beaten path that is very good is Bab's in midtown. They have a quaint small dining room and never a line to wait to get seated. http://babsmidtown.com/
I am a local Atlantan and most of the places listed from others are heavily visted by the masses living in the burbs and flood our intown breakfast places on weekends.
The places I have listed most suburbinites would never find. Good luck and enjoy your visit.

J Christophers is always a favorite, in Decatur there is also Sweet Melisa's (known for their omlettes) and Crescent Moon. Ray's Killer Creek puts out a good spread for Sunday brunch http://www.raysrestaurants.com/rkc/brunch.htm, also the 57th Fighter group does an excellent brunch on Sundays http://www.atlantarestaurants.com/minipage/57th.htm

Check out the Majestic, an old landmark around the Poncey\Highlands area. It a quaint greasy spoon joint. Not fine cuisine but full of character.
