In Japan, what is there to do on a 90 min. train ride to pass the time?
other than listen to music.

Read a book.
Sleep (set the alarm on your watch or phone for 2 minnutes before the stop. The train is always perfectly on time)
Learn the Kanji of the stops
Say "hello" to the young kids looking at you.
Better yet, say "konnichi wa" and blow their minds.
Smile at the older people or the young girls.
Look out the window.
Smile at the girls around your age (or boys...whatever)
Check out the ads
Practice your Japanese.

I have a 50 minute train ride to work and back home, I usually listen to my MP3 player, read emails on my keitai and stare out the window. No one talks to each other, if we see someone from the office, we avoid contact and greeting each other. sometimes I just dont get the uchi - soto thing.

If you are travelling with some friends who are interested in card game it is the best option. One can find plenty of such groups in Mumbai trains.Solving puzzles or cross word is another .Playing some game on your laptop is also good idea,or go to yahoo answers and answer some questions.

get a puzzle book like crosswords or sudoku. i have found when i travel that is takes my mind off the actual time of travel and can finish a puzzle or two before i realize the time has completely passed.

Or make up lyrics for a song.
It's pretty challenging to think of a good phrase and then making it sound even better with a second verse while rhyming.

personally, i'd read a book or take a nap. but i suppose you can watch videos or play games on gadgets / laptop. or u can just relax, and look outside the window!

whatever u do, just don't talk on the cell phone.
