I personally think that depends on the person, but in general,

Horror is the kind of movie made to scare you. It normally has to do with supernatural things, and doesn't normally have a complicated, interesting plot. And example would be the Grudge.

A Thriller is made to...thrill? you. It's a bit of a lenient genre, because as long as there is a certain amount of suspense, it can be considered a thriller. An example would be the Red Eye. Red Eye was portrayed as a horror movie, but if you watched it, it was more of a thriller feel.

A Thriller will suspensfully tell a story, where a horror film shows us that which is beyond the pale. What if the dead really did begin to spontaneously ressurect. It would be horrible. On the other hand if you were in some rat infested warehouse trying to save the beautiful kidnapped daughter of the Mayor after having decoded a cryptic symbol drawn in a victims blood, that would be exhilerating. You're outwitting the bad guy! Thrilling! Of course if the place were surrounded by the tottering, ravenous dead the whole thing could turn horrible pretty fast.

Thrillers keep many emotional aspects 'pure'. For instance, the basis of the plot is often based on the moral area, eg. the hero, the heroine.

Horror is more subtle; it utilises more concepts to confuse the line between right and wrong. In a lot of horrors, the protagonist(s) behave like anti-heroes, or are forced into demeaning and humiliating actions.

They also have completely different target audiences

While a thriller can contain lots of murder and mayhem, it is not in the same league with a horror movie which usually consists of lots of blood and gore.

Well I see it this way:
Horror equals blood and gore (The night of the living dead, 28 days later, Resident Evil...)
Thrillers are scary (nail biting) not necessarily bloody movies, which mess with your mind (Thrillers are my favorite)

Horror is about blood and guts, killing people. It's usually involves the supernatural. It's also a killer who can't be kill and even if he/she is killed, he/she manages to come back from the dead.

Thriller is about excitement. Movies that leaves you on the edge of your seat. Usually there's no supernatural killer that keeps coming back from the dead.

Horror movies are scary, grousome, scream-at-the-top-of-your-lungs movies. Thriller movies are mysterious, whodunnit, at-the-edge-of-your-seat movies.

thriller is simply action packed suspence, the kind that keeps yo on the edge of your seat.
