The episode is from Season 2. I was wondering if anyone could tell me the name of the song. I was thinking it was Overkill, but I couldn't find it on iTunes

yeah what the 2 people above me said. Scrubs is the best and now I have that song stuck in my head lol. I'm going to have to get the janitor on you now.
p.s. I would just like to add that thanks to your question I have just purchased the Scrubs soundtrack on Amazon.com, it's really good, check it out if you don't have it, it has the Overkill song on it and a lot of other good songs too.
