BYOB by system has a deeper meaning, but i just can't seem to find it

SHORT ANSWER: It's a song decrying the fact that elite people are sending poor working-class people to war.

LONG ANSWER: I think it's pretty simple to understand. They use a lot of fragmented sentences, but when you piece it together it sums up to the short answer above.

"Why do they always send the Poor! Barbarisms by Barbaras."
"Barbara's" being Barbara Bush, for example.

"For brand new spankin' deals." means business deals, as in Kellogg, Brown & Root (Halliburton) getting large contracts to rebuild the country once it's destroyed.

"Marching forward hypocritic" means going to war based on lies.

"You depend on our protection" pointing out the fact that based on the lies they spew, their lives are dependant on the soldiers protection. This is a bit hypocritical of the songwriter, because if there is actually "protection" going on, then the war would be justified. Not that I think that's true.

"Kneeling roses disappearing," some poetic mumbo-jumbo for the girls. Kneeling roses is a super fancy way to say "soldiers".
"Into Moses’ dry mouth" (Into the desert)

"Breaking into Fort Knox,
Stealing our intentions,
Hangars sitting dripped in oil,
Crying FREEDOM!"

"Stealing our intentions" might possibly mean stealing gold. The intentions of the warmongers would be to get rich, and Ft. Knox is a military base in Kentucky that is infamous for it's large gold cache. "Hangars sitting dripped in oil" would be like saying "blood on your hands," since oil is part of the real reason for the war.

skipping around through the rest:
"Where the F*** are you?" Wondering why they don't fight their own war.

"Handed to obsoletion" means the soldiers are categorized as irrelevant -- not important.

Still you feed us lies from the tablecloth" meaning they (elite businessmen and politicians) lie about the justifications for war as they sit pretty at the dinner table while the war goes on.

"Everybody’s going to the party have a real good time
Dancing in the desert blowing up the sunshine."
This is sarcasm -- "the party" is a metaphor for "the war," and obviously it's not a "good time".

Its about how oblivious our nation is to the rest of the world. How more people subscribe to People than Time. How we are acting as pawns to our government that is ruled by rich old guys. How we do the work, we do the dying, because we don't stop and think about what the hell is going on around us. And finally how much of a fVck Bush and his Cronies really are.

The American Military has a tendency to hit targets like in Iraq that are surrounded by lower income homes. When bombs go a little bit off track, they hit the homes of widowed mom's who have 5 kids.

It is NOT Bring Your Own Beer as many have stated.

Many would have interpreted the song as Bring Your Own Beer had this song appeared on an eariler album of theirs such as "Toxicty" or "Steal This Album" but as we've seen with their more recent works SOAD has become very political in their songwriting with many current events and issues woven into their lyrics. Their music has adjusted as well to fit the more serious lyrics as we see in BYOB with a fast time signature all the way through the song with heavy guitar and some effects splashed in as well.

I thought the song was pretty self explanatory. Bring your own bombs. People doing things like clubbing when there are serious wars going on.
