Ninjas. They are trained in stealth and deception(a lot of people forget that deception is a major skill of the ninja). A ninja could pose as a pirate, sneak on board, and take the whole crew out before morning and not break a sweat. No pirate would have the skill or discipline to learn all of the weapons and tools that ninja would be required to learn. It would be the same for a samurai. Pirates just lose.

Ninjas. Hands down. They are stealthy, kill people, wear all black, and have awesome weapons. They are cleanly and quiet. Pirates are loud and stupid.
