Tough call. So many had great moments. Let me go down my favorites by system:
Sega Genesis - Sonic series
SNES - Super Ghouls and Ghosts or Final Fanatasy 3(tie)
PS1 - Final Fantasy Tactics or Metal Gear Solid(tie)
PS2- Tekken Tag
XBOX - Knights of the Old Republic1 &2
PC - so many! Baldurs Gate 2, Diablo 2, Everquest, SWG, Max Payne 1&2, Half Life 1&2, Counter Strike Source,Call of Duty 2,Elder Scrolls Oblivion

Can't believe that no-one mentioned Halo.
Favourite game on the PC gotta be Red Alert 2 - still playing that all the time even now.
Also all of the football manager games - far too addictive lost a weekend 2 weeks ago to that game
