Best in terms of location, room size, bed comfortability, facilities & of course friendly staff service.
Please name only one hotel each for KL & Penang. Do not give me your top 3 hotels in each location or anything similar as this will only increase my difficulty when making a choice. You could give your reason for choosing that hotel if you wish.

You're kinda fussy guy and also can’t make up you mind yourself eh.....
Well you need not crack your head. Get a tent.
KL - you can stay at the corridor of the street with bright light and nice view. The best part is it FREE. You could also use the public toilet too incase of emergency..
Penang - Camp on the beach side. It’ll be such a great adventure for you.

I have to agree with Shah, The Shangri La in both places. They are close to the major points of interest in both places, and very nice hotels.
I wouldn't say "the best", but as you didn't give a budget I'll assume you meant mainstream as there are FAR better places to stay at both places, but cost $$$$$
