Everyone starts out as females (X chromsome) It isn't until a switch is flipped that females become males(Y chromosome). This "switch" is where hormones enter the cell (testosterone, DHT) and trigger genetic change to make you a male. That being said, you started out as a girl, nipples began to form before the testosterone kicked in and you became a guy.

Men have nipples because in the womb we all start out as female. And then when the gene is added for males to become male the nipples have already formed and are there to stay.

Oddly enough we all start off female in the womb. The Y chromosome kicks in after the embreo is developing and "turns off" the female traits. But not before leaving a few souveniers of this once feminine nature behind. Those goofy lil nubs known as nipples!

The template for people is women, it is only when the proper chromosome get triggered does it become a man.
