I recommend the Hillcrest, North Park or Normal Heights parts of town. Hillcrest has some very interesting shops and restaurants, North Park and Normal Heights have lower cost apartments and housing and some very nice neighborhoods (and some bad ones too so be selective). Being in the city transportation is better in general.

Mira Mesa, La Mesa, Encinitas, Vista are areas in San Diego that aren't as expensive.

City Heights, North Park, Clairemont are pretty reasonbable. If you want to live farther east, El Cajon, Chula Vista, National City, and Spring Valley are also pretty cheap. But remember they are cheap for a reason.
