Ignorance, fear, family tradition and prejudice, lots of religious teachings. Way to resolve is to expose to day-to-day level of contact for some to realise we are all the same, but more personal level such as workshops required for others to finally see that we all experience much the same fears, trials and tribulations.
Of course judging from immigrants being persecuted in UK, football yobs at home and abroad, Israel's persecution(surprisingly so since they remember their own so well) of the Palestinians etc etc etc it looks like some people never learn and don't know the meaning of empathy.

Nature vs nurture (a theme from the Tempest (sorry studying it at college!) the way people are bought up is different from their surroundings.
You parents may be lovely and really nice - nature - but you may go to a really down and out school and the people there are dead crual to outsiders and any one whos different - nurture.
wow, school does teach you stuff! lol
so it ain't genetics or upbring it's society and how intolerant people are because of their society etc it's one of those full circle things.

Fear of the unknown. This is often the result of poor education. It's surprising how often these people attempt to justify their views through religion or politics.
