It would mean that skepticism is what is called for for this agreement. In other words they don't know if this agreement is good and think it should be dealt with appropriately and with caution.

"Skepticism is in order for this agreement" is like saying "Skepticism is appropriate for this agreement". "Is in order", thusly, means "is appropriate to [a situation]."

It mean that is the attitude that is called for.
Example:
Someone says something offensive then a agressive respond is in order .
