Check out Balboa Park. It's very scenic, with lots of museums and restaurants.

A fun place to eat might be the Corvette Diner...it's in Hillcrest. They have good food and rowdy, fun servers.
The Wild Animal Park is cool. I'd recommend a ride on the bay. There are a number of companies that offer trips on the water.
You could go bicycling....or kayak through the La Jolla caves if the weather is nice.
Drive up the top of Mt. Soledad in La Jolla for a great view of the city. There's a fantastic view of the San Diego skyline from Coronado Island as well. You can drive across the bridge or take a ferry from the downtown area.
There might be a fun play that the two of you would enjoy at one of San Diego's theaters.

What are you into?
Shopping? Many many many malls and shopping centers.
Some of my favorites are Horton Plaza in down town, Fashion Valley, Mission Valley and many others
Walking around? Seaport Village, Coronado (Take the Coronado Ferry - goes and comes back the pier every 30 minutes), Bay area is nice. Mission beach is nice too plus you can always stop by the Carnival rides at the Belmont Park.
There are also several parks to visit:
The Wild Animal Park
San Diego Zoo
Sea World (Yes I know)
Legoland in Carlsbad
Balboa Park
Old Town Historic Park
There are many other places but with the little time you have, you must plan wisely.

In addition to what everyone else suggested, you might wanna try Belmont Park in Mission Beach, there's a roller coaster and tons of shops and stuff. Legoland in Carlsbad might be fun for someone your age. If you go to the Zoo I would also check out the Wild Animal Park. Mission Valley, Downtown, and La Jolla all have good shopping if you want to do that, Fashion Valley Mall being the nicest and best mall in SD. Since you plan on going to the zoo I would check out Balboa Park, since you will already be there. Tons of musuems and an IMAX theatre. And if you have the time there are tons of more theme parks up in LA/Orange County.

*old town {restaurants, haunted whaley houses, old victorian houses, ranches, gift shops, famous cemetary's, etc.}
*Belmont park {rides, restaurants, swimming pools, stores, arcades, etc.}
*Cabrillo monument (at the end of point loma) {most beautiful interesting place in sandiego besides sunset cliffs, u can see all of san diego at the top. u can take hikes, pictures and learn about the man who discovered the americas in the 1500s ........}
*sunset cliffs ( on the other side of point loma) { most romantic place in sd ...your mom will enjoy it it is a very fascinating scene.}
*little italy {great restaurants, festivals, stores, etc.}
*chula vista mall
~plaza bonita mall(best mall well for mexicans i dont know about the person above)
~fashion valley mall
~mission valley mall
~horton plaza (sucks)
~plaza de las americas
~Hazard center (rich people area)
*coronado island {beautiful view of ocean and most of sandiego}
*chicano park {fine arts of the mexican culture, statues of aztec warriors, but i suggest u probalbly shouldn't go there u might get shot by a gang banger}
ive been living in sandiego neighborhood my whole life im 14 and legoland sucks its not even in sandiego its like an hour away but sixflags magic mountain in L.A. is the bomb!!!!but it would be better to go with friends not your mom she might get a heart attack.............

Try shopping, cool shops around there have fun!!! Could just relax on the beach, take a snorkel lesson, swim with dolphins para-sail, jet ski...lots to do! Good Luck!!!

You should go WHALE WATCHING!!! My family and I went last spring break, and love it. You can buy tickets and go on a ship that has food/drinks, and take a short cruise into the ocean. We saw a couple of whales and thousands of dolphins, it was amazing. The kids loved it!

Take a trip to Disneyland! It's about 1.5 hours north, depending on traffic. You will love it! It shouldn't be missed.
