No the virus won't be in the motherboard. Viruses nearly always exist on the hard disk or other removable storage.
If you are having problems removing the virus, try booting into safe mode when the computer boots up by pressing the F8 key as the computer is booting up. And then try running the anti virus software that way.

Do you mean you have :-
"windows systems root 32 hal.dll file is missing or corrupt" error ?
If so, it's not a virus - it's 'only' because you hard disk has lost one the the files needed to run Windows.
You should be able to do a 'Repair Install' to reload the missing file. Check the forums (see link below)

sounds like it may desire to be a motherboard subject, or an argument with the force controller. you additionally can see comparable habit if the drives are conflicting (ie, the two are set to understand on the channel). attempt working with only one force, in case you haven't any longer already (and use the jumpers to set grasp). additionally make helpful the bios settings are set to autodetect... in case you turn off detection, and don't set up your drives remarkable manually, then issues could desire to finally end up like what you're seeing. The surprising shutdown could desire to be through a power subject... the flexibility grant interior the case (extraordinarily those that come interior of a budget situations) won't have the muscle to run each and everything you have on your device.
